Ajaccio slipped into the relegation zone after a dramatic second half at the Stade Francois Coty.
Eduardo cancelled out an opener from Bafetimbi Gomis, while both teams had a player sent off.
Ajaccio will face a tricky assignment at Toulouse on the final weekend of the Ligue 1 season, with their top-flight status now in severe peril.
The home side began confidently enough and had all the notable chances in the first half.
Mehdi Mostefa played a clever ball to release Eduardo with the first opening but goalkeeper Hugo Lloris timed his run from his line perfectly to clear the danger.
Johan Cavalli caught out Lloris in the 17th minute when, rather than cross from a free-kick 30 yards out on the left flank, he shot, and the ball crashed against the crossbar.
On the half-hour mark Samuel Bouhours delivered a cross from the left and Eduardo beat Aly Cissokho to the ball but failed to find the target.
With the interval approaching Ajaccio went close again when Damien Tiberi swung over a free-kick and Yoann Poulard tested Lloris with a header at goal.
Lyon were reduced to 10 men in the 50th minute as Yoann Gourcuff was dismissed following an off-the-ball incident involving Jean-Baptiste Pierazzi.
That gave Ajaccio almost an entire half to take on 10 men, but they fell behind three minutes later when Jeremy Pied crossed and Gomis headed beyond Guillermo Ochoa.
Ajaccio were back on level terms in the 59th minute, with Fousseni Diawara going down to earn a penalty after colliding with Cris. Eduardo sent Lloris the wrong way from the spot.
Lyon's Alexandre Lacazette went close with a left-footed drive after beating Samuel Bouhours and Yoann Poulard in the 86th minute.
Ajaccio then went a man down in the 90th minute, Anthony Lippini shown a straight red card after clashing with Alexandre Lacazette who was yellow-carded for his part in their altercation.
That effectively ended home hopes of a win, and Ajaccio stand level with two other teams on 38 points from 37 games. Caen and Brest are both safe for now, with goal difference keeping them ahead of Ajaccio heading into the final round of games next Sunday.
